A system for perforning sequence alignment is disclosed. The system includes an input module that inputs a subject sequence to a processing module. The processing module holds characters of a pre-stored query sequence and the subject sequence, and processes the alignment between the query sequence and the subject sequence. Characters of the subject sequence are compared with the characrers of the query sequence followed by calculation of a scoring parameter, thereby indicating a degree of similarity between the characters for each pair of characters compared, and so on. An output module outputs the final score of similarity between the two sequences.
